It was earlier reported that Stonehouse was pondering his future after a receiving an offer to coach the Toshiba Brave Lupus in Japan.
Stonehouse, 50, has decided to accept the role in Japan which could see him lost to South African rugby until 2017.
According to Netwerk24, Stonehouse's relationship with the Pumas ended on a sour note because the coach had kept the union in the dark about his whereabouts.
On Monday he reportedly said he was willing to stay on, but then changed his mind on Tuesday.
Stonehouse has impressed in his time at the Pumas, helping them win the 2013 Currie Cup First Division as well as gain promotion for this year's event, in which the Pumas finished sixth overall, bagging four wins from their 10 games.
Stonehouse was also named South African rugby's Coach of the Year in 2013.
Assistant coach MJ Mentz will take on the head coaching responsibilities until a replacement for Stonehouse is found.
